strange electrical issue

Ok well long story short. 8 months ago I installed a maniac alternator and around a week ago the voltage regulator in it went and it began charging my car at 16-17v. I installed a new alternator. everything works minus the headlights (the fogs,highbeams, and driving lights work fine). In addition my security button continuously flashes and I attempted to turn it off while I was driving and it set off the alarm. The alarm would not go off until I pulled over and pulled a battery cable.

Can anyone tell me what components/ grounds/relays are related???

Anyway I will be in the driveway with my multimeter....any help would be appreciated!!!
