Check the seal at the bottom of the door. I'm running into the same problem right now, except the water is running into the passenger's side front seat foot well

One of my door speakers was not working, so I took off the both door panels and noticed the speakers were rusted. Today while it was raining, I noticed water comming from below the fixed curved glass. The water ran down to the door sill. The glass has a sponge like weather striping below it and it was soaked. The only way I can think of stopping this, is to use clear silicone. Check it out for your self.
