Window seal curling up???

I bought the car in the spring. The windshield looks like it has been replaced at some point. The rubber seal appeared fine all summer but as the cooler weather came the top of the windshield rubber has separated from the roofline a little leaving a little gap. Apple Auto glass says it will not cause a leak ( the seal is not broken) but I think water will sit in there and lead to rust over time. Apple says they can run a bead of silicone across where the rubber meets the roof, tape it down. They warn me it will not loook perfect. My question is, has this happened to anyone elses SVX or do you think it is just the result of window replacement and a worn rubber gasket...
