I pulled every plug today. None of them had any noticeable issues. I also looked closely at each coil, boot, and wire. None of them possessed any burn marks or marks of arcing. I replaced two of the plugs because I *thought* they might have something on them.

The problem continues! This is really pissing me off.

Did you check where the plugs connect to the wiring harness?

They all look normal to me.

It's really annoying that the car does it when it's cold. It affects my ability to drive to work every day.

When you pulled the injector plugs to check try to pinpoint it was the car idling fine or was it missing?

If it was idling fine, that test wont tell you anything. The car has to be miss-firing while you pull them.

Your problem deffinetly sounds more like a vac leak though.

The video helps a bit, it would be better if I could see the speedo too, to relate the rpms to.

I see by the temp it is cold, and the sound of the engine seems to die. A vacuum leak won't worry it when the throttle is open.
These cold conditions put a higher demands on both the ignition and fuel systems. By the sound I would say that I don't think it is ignition, it is extremely unlikely for a number of plugs/coils to misfire together. I think it has to be a fuel problem, almost like the temp sensor is turning on and off.
Not to rule out the MAF sensor as it also compensates for the temp of the air. But as it happens when it is that cold I think it has to do with the air/fuel being too lean when it is cold.
Nothing definite but in that area.

you mention the EGR... If the valve is stuck open it would cause it to run very poorly. If you can, see if the valve moves when you increase throttle slowly... Or simply make a block-off plate for the inlet to the intake manifold and try that too... There are several vaccum lines that run to and from the EGR as well... Try to trace them and make sure all are in the right place and without cracks

I took this video this morning to show more clearly the speed vs engine rpm. The sound is quite good and you can see this stumbling and weird idling issue.

Only a small detail mate.
If this doesn't happen when the engine is warm, it has to be a lean mixture. When you start the car it increases the air/fuel ratio by doing double injections, each injector fires every rev, instead of once every second rev. This is when the highest fuel flow is needed, as I believe it is lean, there might be a flow restriction. Could even be the pump running on the resistor all the time to reduce its output.

Still can't tell you what it is, may be some body has some experience of a flow problem before.

The engine bobbles occasionally when the engine is warm. It's far less than when the engine is cold.
