This might not be at all what your whistling is, but in my case I had that at about 40 mph or above, it is rather annoying, but when I would turn the radio off so the antenna would go down, it would stop whistling and if I truned the radio back on it would start up again. This still isn't near as bad as when I had a through the glass scanner antenna on the back glass it had a spring looking twist made in it similar to a cell phone antenna only with a larger coil.. that thing was really bad, so I took it off and installed a trunk lip mount antenna and it doesn't do the whistling anymore but I do still have the whistling produced by the stock retractable antenna, I just turn the radio up more so I can't hear the whistling noise, Again that might not be your problem but since you have had the differentials checked and no problems, it kind of sounds like wind noise to me.
