What you are describing sounds more like the flywheel. I think the gearbox will have to come out to access the flex plate, but I've never worked on mine, so not sure. Check with Todd or Doug, they will know.
If your mate has a stethoscope [sp?] check the bearings on your pulleys, such as the power steering pulley. If this was bad, it might be noisy until pressure came on.
However, I would expect them to be more of a growl than a knocking.
It could indeed be main bearings at the crank, you would hear this on tickover.
