It is actually common for nearly every check engine code that the troubleshooting path is:
Check the signal and the earth for the sensor
Check the wiring to and from the ECU
Check the connectors are good.
If everything checks out, the next suggestion is usually "Replace ECU"
For sure with all your codes coming up together [Christmas!! ], your problem was in the 'puter.
A question; you replaced the engine with a jdm import. Did the import come equipped with EGR and emissions gear?
And if it didn't, did you just do without, or port over the gear from your old engine? OK that's two questions.

actually regarding the egr valve. it didn't come with it. i do alot of engine swaps. on my g/f's SUS we just drilled / tapped the block and the egr just screws in and we swap the intake manifold.
i was gonna do the same with this one. but i broke the egr valve trying to remove it from the old engine. so it has no egr. but runs perfectly i'm sure i'll have problems when it's time for emissions but i'll deal with that when the time comes.(probably fake etest lol)
the 3.3 seemed a lil harder to do because you gotta tap 2 holes into the block.
