There is some noise from the upper portion of the window but surprisingly the water was not leaking from there.

I am by no means an expert on this stuff, but intuition tells me that with the volumes of water under pressure at a car wash would have to force water past the hard seal into the door. The plastic liner isn't there for dust. I do know that the rubber/plastic seal should be pushing against the glass and that it moves just slightly over it when the window is down.

Have you compared with the other door?

Good points, I will remove the panel on the other door and give it a try. I think I may do it with a garden hose prior to going through a carwash again.
