I wouldn't think so. I can't imagine how it could possibly make any difference. Both the oil and coolant are pressurized and fully immersed systems. Baking your oil is probably the only major consideration and that problem exists in the conventional configuration anyway.

The only thing I might wonder about is bleeding either fluid system, but even the factory configurations don't really seem to make any special allowances for that so I believe it's not a concern. (It doesn't seem to be a problem in jet aircraft engines, which is fundamentally the same thing, though I'm pretty sure they have at least a few design features an automotive turbo doesn't. )
