Ok, #1 is to find out which cylinder is causing a problem.

TO do this, let the car idle. WHile it is idling pull the plugs off of the injectors one at a time. By pulling the plug, the car should run worse. If it does, thats not the cylinder you need to worry about. If the idle stays the same, take note of which one it is and move onto the next. This should help find the origin of the miss. Once it is found try checking the spark plugs to be sure they are good. If it is good, check the coilpack. If the coilpack is good, check the injector to see if it is clogged or broken. These should be you main 3 sources for a miss.
