Running with a low tank all the time, condensation from the tank sides can accumulate or build as you say.

However, it is really, really unlikely that you had 2 litres of condensation in your tank. It is far more likely that you got this water from a petrol station, it's lying at the bottom of their tank.

If, like me, you get your petrol in the one station all the time, go in and tell them about your water-in-the-fuel problem. Most likely it came from them. They are supposed to dip the tanks all the time with a special dye coloured rod. Water in the bottom of the tank shows up as a colour. If it's beyond the pick-up level, they are supposed to pump it out. They may not be aware they have a problem that's causing you problems.

Also don't forget to change the element in your fuel filter.
