Ya, it sucks to have cut factory wires. Once you cut them it's a big hassle just to get back to what you had before you cut them. I didn't quite follow what you were describing you did with your harness now. Are you confident your wiring is good now?
A lot of people think their 4.44 conversion is fine without modifying the TCU--until they try it with the modified TCU. I suggest finding some people with 4.44 TCUs and asking them.
