The stock cooler is not a restriction, if it is clean, and is needed in cold places, to heat the ATF up to operating temp, so that it can select 4th.
I would remove the two hoses from the cooler and flush it out to remove any debris it there, then connect the new cooler between the filter and the stock cooler. That way new cooler can remove the excess heat, and the water cooler can keep the ATF at operating temp.
