Major Electrical Issues...Help!!!

After motor change to JDM motor I was able to drive approx 20 miles. (Intake Manifold changed over with emissions and wiring from original motor.) Car began running ruff, not shifting properly, and speedometer began bouncing around. Now, when the car is started, speedometer doesn't work for a while and then goes up to 40 mph in park and odometer runs also in park. Since, have changed speed sensor, TCU, ECU and Mass Air Flow Sensor with no help. According to manual speed sensor wire should be 0-5 mv? and it is 12-15 mv?
Mechanic has no clue. Any help would be greatly appreciated. Also, could the regulator in the alternator be bad and cause this? New rebuilt alternator changed approx. 1 year ago.

Finding that mechanics want nothing to do with this car.

Pull the large SMJ connectors apart, clean then with electrical contact cleaner, protect them with some dielectric grease, and click them back together. My Outback Sport suffered the same issues when water got into the SMJ connectors from the spring floods we had last year.

Which connectors are you talking about? not sure what SMJ means.

Need more help...Cleaned SMJ connectors and greased them. This made the problem worse. When the car is started, speedometer and odometer are at zero for a few seconds, then the speedometer bounces around and levels off at 40 mph with the odometer turning. Car idles up and down and ruff at different RPMs. Speedometer either drops to 0, bounces to 40 mph or sometimes 80 mph. Is there a sensor that could be interfering with is circuit. Cam sensor, Crank sensor? or is the wire harness bad? or could the speed sensor, even though its not turning, do this? Getting no computer codes even though car is running ruff, hesitates and is not shifting properly.
